Plastid phylogenomics of cycads.

We are sampling whole plastomes from 45 species of cycads to assemble a plastid-based phylogenomics data set that includes all genera and multiple species of Cycas, Dioon, Encephalartos, Macrozamia, and Zamia. Primers for 47 amplicons ranging in size from 2003 to 6075 bases were designed to cover the entire plastid genome in partially overlapping segments, based on the sequence of the Cycas taitungensis plastid genome (NC_009618.1). Amplicons were pooled for library preparation and sequenced using a multiplex sequencing-by-synthesis approach. Based on results of assembly so far, we expect to obtain nearly complete data for approximately 90% of the 83 protein-coding genes of known function, and at least some data from 97% of these genes. Nucleotide and amino acid matrices will be analyzed using a maximum likelihood approach and a posteriori data-partitioning schemes. Results will be discussed in the light of cycad phylogenies inferred from nuclear, plastid, multi-genome, and morphological data sets.
